To read the temperature through glass, the glass must be transmissive to the infrared energy radiating from contents of the jar. The jar material may only permit infrared energy of a certain wavelength to pass through it. Quartz Crystal (SiO2), for example, is transmissive to infrared energy with the wavelength of 0.4 to 3 µm so to read the temperature inside a quartz glass jar you would need an infrared sensor with a compatible spectral response.
